Throughout each series of 'Game of Thrones', Varys' loyalty has jumped from house to house and ruler to ruler.
The Spider's history has given Daenerys little reason to believe that he wouldn't turn on her, too.

Varys served Daenerys' father, Aerys Targaryen, as Master of Whisperers on his small council. When the Mad King was overthrown, Varys allied himself with his usurper, Robert Baratheon. As Robert proved himself to be an unfit ruler, Varys turned his sights to the Targaryen prince, Viserys, who had fled Westeros with his sister Daenerys.
The Spider was key in the arrangement of Daenerys' marriage to Khal Drogo, essentially using her as a pawn to help her cruel brother ascend to power. Varys had also been the one who arranged Dany's attempted assassination in Essos at the command of Robert.
It wasn't until Dany proved herself the superior Targaryen, that she became Varys' candidate for queen of the Seven Kingdoms -- the fact that she's fireproof and has three dragons probably had something to do with it.
In response to her accusations, Varys told Daenerys that he has one true loyalty and that it doesn't lie with a king or queen. It lies with the people.
Varys was born a slave and sold to a sorcerer who mutilated him and left him for dead. He survived on the streets by begging, stealing, and selling his body. He rose from tragic beginnings to a position of power and has sworn to serve the underdogs.
Varys doesn't offer the queen his blind allegiance. Rather, he offers her his best efforts because he has chosen her and, in our opinion, his belief in her as ruler is far more valuable than blind faith.
